Fee for service GST deductions

Hi All,
As an employee of a private practice, I am trying to find out the common practice for getting paid per patient (fee for service). If for example you are getting paid fee for service and are getting paid at a 40% rate is it common to have the G.S.T value deducted from the monetary amount (patient payment) prior to calculating the 40% rate for the Physiotherapist employee?
