People usually do not suffer from a ganglion cyst! Sometimes from a thing called a Morton's Neuroma, but not a cyst. It is also not so common to have a ganglionic cyst in the foot. The fact you foot sometimes goes numb does point towards some form of nerve compromise but with occasional sharp pain in the knee as well this could be something to do with the way your whole leg moves when walking and running.

I think that you really should try to get an appointment with a sports physiotherapist to assess the way you walk and run to look if something needs adjusting for to focus on the ganglion cyst will do nothing to ease your symptoms and the cause.
